Hello,
i would like to set this Setting automatically. Is there a way to do this via a config file or a registry entry?
I can't find anything..

Yes, it's a registry value located in HKEY_CURRENT_USER\Software\JomiTech\TwineCompiler\Plugin. See the CloseExecutorsWhenIDEClosed DWORD.
